I would check a couple of items. First, there is a weight on the E-brake drum, usually soldered on. sometimes these are missing, causing a vibration. Second, have you actually replaced the tranny outputshaft bushing? These can be worn concentrically, allowing vibration. A lot of folks rebuild their ball and trunnion but don't realize the wear in the trunnion channels and this accounts for a lot of vibration problems, but since you have eliminated this, there is not much left to look at.
